The Hisham's Palace Museum is located at the entrance of the southern part of the site, within the reception area which includes the ticket office and the interpretation hall. While the idea of establishing a museum on the site dates back to the 1960s, it initially displayed some of the archaeological artifacts discovered during the excavations, particularly pottery and gypsum pieces. The museum now presents the history and archaeology of Khirbet al-Mafjar, and houses around 150 archaeological artifacts, most of which were found during the excavations conducted by Dimitri Baramki and Robert Hamilton between 1934 and 1948. The exhibition has been further enriched by discoveries from the excavations carried out in 2006 and between 2010 and 2014.
